I have not done benchmarks to prove this, but it seems to me when Java
scans the directory tree of a drive it takes MUCH longer than when a
native windows app does it. I wondered if anyone has investigated
this, and if they know what Java is doing that adds so much overhead.

Check the source code.

Maybe Java does a JNI call per file. And that adds some overhead.
